The movie zeitgeist (part 1) has done a pretty good job summing up the 9/11 conspiracy theories. The movie is for free at http://www.zeitgeistmovie.com/ - I don't know if I'm convinced of a total government conspiracy but there is some pretty compelling evidence such as the fact that some of the supposed hijackers were never even on the airplanes and are, in fact, still alive today. One of the supposed hijacker's (Satam Al Suqami) passport apparently defied the laws and physics and somehow escaped burning when the airplane hit the WTO, again escaped the WTO collapsing, and somehow fell nice and pretty on the street below for a FBI officer to find - all this when it turns out that Satam is apparently alive and well - one of many members of the supposed 911 hijacking who never were in the airplanes to begin with (http://911research.wtc7.net/disinfo/deceptions/passport.html and http://www.welfarestate.com/911/) I think there is some compelling evidence out there that severely contradicts the 9/11 commission report even if it doesn't mean a total government conspiracy.
