I went and saw this on the weekend that it opened with my daughter,
and we loved it.  Here is how we understood it::

Clooney, a CIA agent, is sent to arrange the assassination of Prince
Nasir (Dr. Bashir from Star Trek: Deep Space Nine).  He hires a
mercenary to do the job, but the mercenary betrays him.  This
mercenary is interested in an earlier job that Clooney had performed
for the CIA (the assassination of two Iranian arms traffickers). 
Clooney is tortured and faces execution.  After he escapes and returns
to CIA headquarters, the CIA decides to use him as a scapegoat.  His
loyalty shaken, Clooney decides to warn Prince Nasir of the
assassination attempt, but dies in the process, along with Prince
Nasir.

That sums it up, pretty much, at least the Clooney storyline.
